My '94 has errors like yours (though not as bad--200 in about 30 minutes or so), and my '95 is rock-solid. When I put the '94's PCM into the '95 it worked fine, so there's something in the chassis that's different or wrong. I suspect grounds but haven't had time to yank the battery out and start digging through the wiring to check.
I haven't yet figured out what's causing the problem on the '94, but for that car I only use CATS WinFlash for flashing. I've flashed at least 10 times with it and it's been fine. EEHack only works on my '95 for reading/flashing.
Going forward, I'd try reading the ROM first to see if you can get a successful read before trying a flash. Worst case you just end up having to yank the ECM fuse to clear the read program from RAM if it fails rather than bricking a PCM. I see you're in CA. If you don't mind, I could try to revive your "dead" PCM and put your old tune back on it at the same time. I have a tool that should let me bench-flash the PCM but haven't tested it yet. I'd be happy to give it a shot on yours for just the cost of shipping if you don't mind being a guinea pig. :)
