I use Tuner Cats OBD2 to read / write to PCM's like the 12200411, so what I'm sharing below might not be correct with TunerPro.

The operating system is an important factor when changing to a different engine / transmission. Generally speaking, flashing different engine / transmission combinations within the same operating system is the most desirable option. If possible flashing the 4.3 / 4L60E OS 12212156 pcm with a flash for a 5.3 / 4L80E with OS 12212156 would be the more desirable option.
