Have you tried checking for codes and starting there?

Try looking up codes that are related to TPS and accelerator pedal. There is a sight that has an extensive right up on how to troubleshoot them. Also I would search for wiring diagrams of the donor vehicle.

If you have a scanner that displays data instead of just a code reader, you can look at the APP one and APP two sensors which are the gas pedal, compared to the TPS one and TPS two sensors which are your throttlebody. APP one and two are different from 99 2000 and from 2001 to 2006, the voltages go in different directions. That's where data can help instead of just looking at codes. Hope this helps,

This is the best I can do for wiring diagrams. Check powers and grounds, and the two data lines from the PCM to the TAC module. May have let the smoke out by having the wires shorted together. Datastream and a voltmeter should be able to help you get it straightened out.
