What program can I use to flash the raw.bin files to the computer?

Also where are you guys getting your replacement ships from? Is there any chance of recovering the old ones with the raw .bin files?

Yes the old chips can be used just fine. They are flash so you can flash them many times.
To flash them you need any universal programmer which supports the flash chip. You also need an adapter because most programmers have a DIP48 socket
The Willem programmer is a cheap option and it does work good.
