Replacing my 16188051 EE LT1 ECM with Cardone unit (eehack question)

Since I'm running with a few patches from the eehack team what will be the recommendations to flash this reman ecm?
Can I just flash the current tune with all its patches or will I have to start from a known clean stock file and apply patches to that then copy over my current data?
